The problem only appears when you are anonymous, not when you are logged in. Unfortunately, as far as I can tell, it has nothing to do with the layout, and everything to do with Livejournal's setup.
If you wait "some hours", the number of comments stabilizes and all are shown consistently. But there is a problem for new comments, and it is EXTREMELY annoying.

I also tried the suggestions they give to solve it, but they did not work. Same problem on different browsers and OS, so I tend to think it is all Livejournal causing this. Other users appear to have the same problem, in other communities too :(
I continue to try and figure out a way of changing the default comment-setup for anonymous users, so it doesn't use Livejournal's standard, but I haven't found a way yet. One option is moving stuff to Dreamwidth, but for now I am just keeping the Delicious (https://delicious.com/sgkinkmod) updated with prompts.

After looking at the settings for the collection on AO3 for a while, I think I have found an option to un-anonymize specific works. Do you want me to do that to yours?
